It's normal, it doesn't need to be covered, and it doesn't leak. Really.
Even in the incredible rain/wind storms that Pennsic presents. My wall tent
is 6 years old and goes to Pennsic for 2 weeks every year - it and the 8
other wall tents purchased after mine (we have a very canvas-covered
encampment!) all have that feature and none have had any problem, oddly
enough, wit rain coming in via those holes.

Neither do any of us use washers, plugs, or all that other weird
paraphernalia that "regular" pavilion owners mess with for their poles. 

The only true hassle we have every year as we all set up is remembering if
the hole "goes on the inside of the pole or the outside". The directions
should show you - we've long lost ours. But we've set up both ways and it
doesn't seem to make a difference even in extremely windy and storming
events. (BTW - the low profile of your new tent is a real advantage on windy
days. Just make sure you stake the walls down along the sides or it will
seem to inhale and exhale in a manner most alarming when the wind is high.
Same with the doors - stake at least the middle-of-each door down. If you
use a stake with a lip (like the standard plastic or plastic & metal ones),
then it's easy to slip it on and off should you need to open the door wider.
